I'd say Doom.wad, but it's really a tough decision. Episode 1 of Doom.wad is fabulous but episodes 2 and 3 range from good to meh. I'm also a big fan of the McGee and Romero levels of Doom2.wad. And (*prepares for forumdeath*) I've never actually played all of Plutonia. On my last attempt, I died on map01. If I remember correctly I was playing on an easy skill, too. :(
IN CONCLUSION...eh. Doom.wad and Doom2.wad both have a lot of flaws, but Doom.wad wins it because of Knee-Deep in the Dead. Nothing can compete with that ;p

Yeah, Plutonia is definitely my favorite, followed by doom1.wad. (shareware)

Doom, with Plutonia being a very close second. I love the gameplay, atmosphere and themes of both, but I enjoy Doom a bit more.
Doom 2 and Evilution are both rather bad, but Doom 2 has surprisingly good co-op and a larger amount of decent levels than Evilution, which is just horrible except for a few okay ones here and there.

doom2.wad is better overall for DM, doom.wad is better overall for Co-op and SP. Never played through E4, TNT or Plutonia, that's laziness for you.

Freedoom! Its free.
Plutonia for maps and gameplay. I like the maps where I need strategy to stay alive, instead of the usual shoot and take cover, or run like hell while shooting.
